RUN TARGET SCRIPT SOFTWARE BEFORE STARTING THE GAME.
Open the StarCitizen_Solarfly_3_8_1r1.tmc file
Click "compile" (you only have to do this the first time)
Edit the "pilot_settings" file you see in the list to match your configuration, and save it.
Launch Star Citizen. Open the Options > Keybindings > Advanced Controls Customization, then over to the right you'll see a tab called Control Profiles. Click on that and the Solarfly38e should show up. Load Keyboard, Mouse and hopefully only the top 2 joysticks.

You shouldn't have to rebind your keys between game loads.
